What "direct deposit failed" means in QuickBooks Desktop Payroll

Direct deposit can fail at two points, and the fix depends on which one broke. The employer side fails when Intuit cannot debit your payroll bank account; the employee side fails when your employee's bank rejects the deposit. QuickBooks shows both in one place: Employees → View Payroll Run Status.

Normal statuses move in order: Sent to Intuit (received and processing), Sent to Bank (the debit request went to your bank), and Payroll processed (the money was sent to employee banks). An error status reads as a rejected or declined debit request; Intuit lists the common reasons: insufficient funds, a closed account, an invalid account number, or an account that cannot be located.

Priority checklist for payday

When payday is today, work this list in order. Skipping straight to a resubmission is how employers end up double-paying.

  1. Confirm the exact status and code. Open Employees → View Payroll Run Status, pick the payroll in Recent payrolls, then choose View Payroll Run Status → Selected payroll.
  2. Check your payroll bank account. If the debit never left because of insufficient funds, add money now; the account must be ready before any retry.
  3. Read the Intuit email. The primary principal or payroll admin receives the return code and next steps; check spam if it is missing.
  4. Decide who was affected. A failed employer debit delays everyone; a rejected employee deposit affects one person and returns to your account.
  5. If payday is today and the deposit cannot be recovered, pay by check. A check is the only method that settles today; direct deposit respects the lead time below.
  6. Fix the data before you recreate anything, void the rejected paycheck first (Step 5), and keep a written trail of codes, emails and reissued paycheck numbers.

Common causes, ranked

  1. Insufficient funds in the payroll account. This drives the failed debit status and codes R01 and R09.
  2. Wrong employee routing or account number. A digit typed from a deposit slip instead of a voided check produces R03 or R04 after the payroll is already sent.
  3. A closed or changed employee account. The employee switched banks and nobody updated the record, so the deposit returns as R02.
  4. The employer payroll bank account changed or is unverified. A new account needs a test transaction and verification before deposits clear.
  5. A revoked or reused authorization. Code R05 means the account holder or bank blocked the debit, and resending the same transaction will fail again.
  6. An employee record updated after the paycheck was created. Paychecks created before the banking change still deposit to the old account.

Cutoff times and what they do to the pay date

Basic, Standard and Enhanced use a 2-day funding time: submit by 5:00 PM PT two banking days before the paycheck date. Assisted uses a 1-day funding time: submit by 5:00 PM PT one business day before payday. Weekends and federal holidays are non-banking days, so a payday on or just after a holiday needs to be sent one banking day earlier.

Miss the cutoff and the deposit processes on the next banking day, so employees are paid a day late. If that is not acceptable, issue a paper check instead. The same rule applies after a failure: a corrected direct deposit gets the normal lead time, while a check can be handed over today.

Before you resubmit

  • Know the return code. It decides whether you fix your account, the employee's account, or an authorization problem.
  • Do not request a reversal for a rejected deposit; rejected funds return automatically. Reversals cover deposits that succeeded into the wrong account, carry a fee, and must be requested within 5 banking days of the paycheck date before 12:00 PM PT.
  • Have the payroll PIN ready; Intuit asks for it when you change bank information. Back up the company file before voiding paychecks.

Never resend before you confirm. Voiding and recreating a paycheck that actually deposited creates a duplicate payment, and recovering those funds can require a fee-based reversal. Confirm the rejection in the Payroll status window first, then act.

How to fix a failed direct deposit

Read the exact status and return code

Open Employees → View Payroll Run Status. In Recent payrolls, select the payroll, then select the View Payroll Run Status dropdown and choose Selected payroll. Note the wording and code. This tells you whether the employer debit failed, an employee deposit was rejected, or the payroll is still processing.

Find out where the money is

Check the payroll bank account for the Intuit debit. If it posted, the employer side worked and an employee's bank caused the failure; if it never posted, the employer side failed. Rejected employee deposits usually return within 2 to 3 business days after the pay date. Intuit also credits the Direct Deposit Liabilities account; if that deposit does not appear, record it manually in Step 7.

Fix incorrect employee bank information

Go to Employees → Employee Center and select the employee. Open the Payroll Info tab, select the Direct Deposit button, and update Bank Name, Routing No., Account No. and Account Type. Select OK, then enter the direct deposit PIN when prompted. Paychecks created before the update still go to the old account. If a paycheck already exists, open it, clear Use Direct Deposit on the Paycheck Detail window, save, reopen it, and select Use Direct Deposit again.

Verify or change the employer payroll bank account

For Basic and Enhanced, open Employees → My Payroll Service → Accounts/Billing Information, sign in with your Intuit Account, and under Direct Deposit Bank Account select Edit or Verify. For Assisted, use Employees → My Payroll Service → Billing/Bank Information. When a bank account is entered manually, Intuit sends a test transaction under $1.00 within 2 to 3 business days; enter the exact amount in the verification screen after it clears. If insufficient funds caused the failure, fund the account before resubmitting.

Void the rejected paycheck, then recreate it

Back up the company file before voiding. Void only the paycheck the bank actually rejected. If the deposit posted successfully to the wrong account, use a reversal request instead of voiding.

Void the rejected Direct Deposit paycheck, fix or confirm the bank information, then recreate the paycheck. Intuit's order is void first, fix the account, then recreate. If you use Assisted Payroll and the paycheck is dated in a prior quarter, contact Intuit before voiding, then send the corrected paycheck through Employees → Send Payroll Data.

Pay by check when today is payday

Go to Banking → Write Checks, date the check with the original paycheck date, select the employee in Pay to the Order of, enter the net amount, choose Direct Deposit Liabilities in the Account column on the Expenses tab, then select Save and Print. Alternatively, open the check register, double-click the paycheck, open Paycheck Detail, clear Use Direct Deposit, and print it. Assisted Payroll does not support this option because it can affect other accounts.

Record the returned funds in Direct Deposit Liabilities

When the rejected money returns, Intuit posts it to Direct Deposit Liabilities. If it does not appear, record it manually: go to Banking → Make Deposits, choose the bank account in Deposit To, select Intuit QuickBooks Workforce or QuickBooks Desktop Payroll Service in Received From, choose Direct Deposit Liabilities in From Account, add the employee name and returned amount, then select Save & Close. Confirm the new submission and watch its status

Send the reissued payroll and open Employees → View Payroll Run Status again. Confirm the new paycheck moves from Sent to Intuit to Sent to Bank and eventually Payroll processed. If the send never leaves your computer, the failure was connection-related; work through the payroll service connection error guide before trying again.

Verify the new deposit and keep the books straight

  1. Confirm the reissued paycheck shows Payroll processed.
  2. Check the payroll bank account and confirm the debit amount matches the payroll total.
  3. Ask the employee to confirm the deposit; posting times vary by institution.
  4. If funds have not arrived by midnight of the pay date, request a trace through Intuit, then create a fresh backup.

If an employee still has not been paid

If the deposit landed in the wrong person's live account, contact the receiving bank and ask about a reversal. Intuit accepts reversal requests for successful deposits within 5 banking days of the paycheck date, before 12:00 PM PT, and charges a fee; recovery is not guaranteed. Pay the employee by check meanwhile. If the account does not exist, void, correct, and recreate; if the bank is unsure, request a trace and involve Intuit payroll support with the return code and paycheck date.
